I do not understand how is possible that script creates doors hosted over a wall but the doors geometry appear clashing with walls, not creating the opening automatically. How is that possible and how it can be fixed?

You should check :
- how is made the void geometry in the door family ?
- is the family build on a multi layered host ?
- is there overlapping walls ?
- wall family is a single multi layered wall or do you use several single layer walls ?
Opening element generates the void in the family, wall is unique with all layers
View range, visual style, visibility/graphics overrides, underlay…
Yeah this looks more like a Revit issue indeed.
