Is this a known issue that List Nodes Use Levels control on occasion turn blue and acquires two @ symbols?

It is intentional.
Keep list structure – If the List@Level functionality is enabled, you will have the option to keep that input’s level structure. Sometimes, you may have purposefully organized your data into sublists. By checking this option, you can keep your list organization intact and not lose any information! More about this later.

I checked in ‘Keep List Structure’ but it still is with one ‘@’ symbol. What might be wrong?
this should be fixed in 2.0.2 . 2.1

The general fix for it that I use for now would be to check ‘Keep List Structure’, save the graph, close it, and reopen. It should now be blue with the @@ symbol. However, to remove the ‘Keep List Structure’, you will have to close it again.
